I have rocks in my pond and yes they can collect debris but I feel if you have a good filtration system and bring the pond in balance the trade-off is worth it. I would rather see a more natural type setting (with a little extra work) than a bare bottom that doesn't look natural. I have had no problem with water quality or pH balances. The rocks provide some cover for the smaller mosquito fish.
