no they do not show signs of sickness.

by keep cycling it, do yo mean by keep the well water supply running at all times as normal?

question, can I use tab water for koi if I run it thru a reverse osmosis filtration system?

I would not switch to RO water, whether the filtered or the waste, Either could significantly alter the Hardness of the pond water.
Are you able to inspect the gills of any of the fish and report the color....bright red, brownish red, dark red (almost black), or very pale red/pink?

sorry to hear but your hot water and then chemicals and then colder well water could have put fish into shock.I think most of those chemicals will tell you not to add at certain water temps .
