Thank you all! So I got some Lava rock and creeping jenny for the bog filter, but my local stores didn't have the Fittings I need so I ordered online. @Mmathis thanks for the info. I was under the impression that those were bacteria not chemicals so I wont be using them anymore. When I have a day off I am going to try to fix the areas of the border where rain runoff could be a problem. Hopefully once I get everything adjusted it will start to get better. One more question. Should I plant the creeping jenny in the filter, in the pond or possibly the spillway box or multiple places. Do I need water planting media or do I rinse the roots and let them rest on the Lava rock?

Wanted to give an update. I didn't have time to build the bog filter, but for the meantime I put some Lava rocks in a laundry bag into my spillway box and some creeping Jenny at the top of that and 24hrs later the water is already looking much better. Thank you all for your help. I do plan to add more plants and rework areas of the border for better rain protection as time allows.
