Tula you are indeed correct that baytril can be used as an injectable anti-biotic but it isnt as simple as just injecting your fish like that first off we have the IM injection or Intra Muscular injection which can be done in a number in a number of locations however two of them do present problems when injecting , these are in the dorsal muscle , which is locatedjust belowthe front rayof the dorsal fin and the caudal muscle which is located between the anal fin and the caudal fin just below the lateral lineto inject in these two positions you need to insert underneath however another location and the one that I prefare is in the pectoral muscle .Gemma, I'm not an expert, but I think your fish ( shubunkin ) has a bacterial infection / ulcer. You are fortunate to have it in a smaller container, as it's easier to treat and monitor. I believe you said you were using Melafix?
I've seen Baytril injections, recommended for bad infections, but I don't know enough to comment. Perhaps @Dave 54 , or @Meyer Jordan , would take a look and make a recommendation.

The fish should be sedated and then should be laid on a wet towel
The other way of injecting your fish would be IP injection or Intra-peritoneal injection which involves injecting into the peritoneal spaceor the body cavity located behind the pelvic fins.
However with this form of injection there is an added risk because should the location of the injection sight be slightly wrong both serious and potential fatal damage to the internal organs and should only be undertaken by your vet or a fish health specialist trained in giving the injection.
