Rain is acidic so when we are expecting a lot of rain, I go out and boost the alkalinity with baking soda before the rain starts. That way I try to have enough buffer in the system to keep the pH stable.
Fish don't like those pH swings and it may be the cause of your fish death from the stress that caused. It's better to have more buffer available and keep the pH steady than have it keep bouncing around.
A pond the size of yours will always be a challenge to keep balanced. Larger ponds are more easy to manage in that respect.
